2000 Gt 1Zz Vavlve Timing

***NEWBIE ALERT****

I'm new here and to the Toyota engines so please bear with me!

I am re-installing the timing chain after a re-build and can't seem to get the valve timing set as the book says. It says to put #1 piston to TDC and align the marks on the cams with the timing chain cover. I can't get the marks to align on the cams. They will get close but not exactly straight. It feels like one of the valves are hitting the piston. I replaced the exhaust gear but the marks are the same as the original. How does the VTT gear work? Could it have slipped/moved? I notice that with the chain installed, when I turn the motor by hand, the VVT will make a snapping sound and the chain will have slack between the cams. This is without the tensioner installed. Is that normal? Or do I need a new VVT gear?

Also, the exhaust gear has a timing mark and an 'IN' mark and 'EX' mark. I find no reference to these in the book. What are they uesd for?

The book also says on page EM-26 to align the yellow links with the timing marks on the sprockets. Doing this opens the exhaust and intake valves at the same time and will never allow the marks to line up with the timing cover so that is obviously wrong.

I am confused as hell on this and could use some advice PLEASE!
