Why, what happens when you get to 3500rpm? Does it just stop or something?

May be turbo failure but you'd notice that pretty quick as the power would drop off really quickly past ~1800rpm and there'd be a load of smoke pouring out the back.

Try some V-Power diesel; I find my D4D runs better at high RPM with V-Power.

What are you trying to do anyway? The Yaris isn't exactly built for speed :D It pulls surprisingly hard for a small diesel car but its peak torque is between ~1800-3000rpm so there's not much point going beyond that unless you're racing it or something...

It could be a coked up EGR valve, a coked up turbo.. or a number of issues.

Given the complete lack of description of the fault, the car's mileage, and its condition (service history etc).. anything I write is a wild guess I'm afraid.
