Key Fob Tripped Alarm!

Hi guys

I have a 52 plate Rav4, went to work this morning, key fob locked vehicle fine but when I went to open it this evening the Battery was flat. I (made the mistake of) opened the door manually which set the alarm off!! The Battery in the fob has been changed but now will not lock or unlock the car although the light is flashing.

I have tried holding down both buttons for 12 seconds to no avail. I've tried putting my other key (which also has a flat battery) in the ignition, switched to 'On' and locked/unlocked drivers door manually with the (new battery) key fob, still no joy!

Any advice greatly received.
