Avensis D4D T-Spirit 2004 - Alarm System Reset ?

Hi - I have a problem I need some advice on.

The car has been standing for about 6 weeks (I was working away) and on return the Battery was flat - couldn't open the doors with the key fob (No power)

so pur the Battery on charge (on the car) - as soon as I connected the charger and turned it on the alarm went off - using the key fobs would not power it off !

I disconnected the Battery and adfter a few minutes the alarm stopped - I left the battery on charge overnight (for 24 hours) then tried the following evening to reconnect it - as soon as I did, the alarm went off and no matter what I tried, I couldn't stop it - I ended up disconnecting the battery and eventually it stopped.

Can anyone please advise me on how to a) immobilise the alarm to allow me to re-connect the battery, and b) reset it so it functions properly again ?

Any assistance will be hugely appreciated...

Does the alarm stop if you turn on the ignition.
