2005 RAV4.2 Clutch Pedal Vibrates (New Clutch & Flywheel)

Hello, I just bought my first Toyota vehicle, the previous owner has looked after it very well, but it still has this weird problem. The clutch pedal vibrates and makes a slight grinding noise while I press it in, when it's all the way in vibration stops, releasing clutch doesn't make any unusual sounds. I did some research and I assume it might be worn out throw out bearing, but it's not something you can easily check or replace, especially when new clutch and flywheel have been fitted before ~5k km. My mechanic says I should ignore it and drive until the cltuch fails, because it will be more sensible to replace everything together, but I tend to disagree, failed bearing could do a lot more damage in my opinion. What do you think? What is this wbiration and what am I grinding every time changing gears?
