RAV 4 hesitation and loss of power

Hi,

I own a Rav 4 d4d 2006 Diesel 2.0L

about a week I ran out of fuel. I managed to get it started again but since has been very laggy or hesitant. Acceleration is slow and have to change down to at least third to get up any sort of hill! The car was perfectly fine before running out of fuel! 

Ive changed the fuel filter which has helped but definitely did not fix the problem! 

Any ideas on what to do, or tricks to finding out the problem
