Internal Blower Motor not running and 40 amp fuse keeps blowing.

Can you  be 100% certain these lights were not on before, that is even with the old but faulty blower motor installed?

You could try disconnecting the Battery for a few minutes to reset everything.

Beyond that and assuming it was OK before... hmmm, very difficult to say but my initial instincts say to not rule out the replacement motor, not that it is might be 'faulty' as such but more that if it contains any complex electronics (not just the power type components we see) that are addressed by the various system control processors elsewhere in the car then any difference in model variants and so on could possibly be coded into the electronics and if they don't match then 'anything' is possible fault code wise.

not a 100% sure of the layout with the iq but i would say that you haven't plugged something (more than likely a switch) in/around the centre console area and you may have dislodged the handbrake connector

retrace your steps its something simple I'm sure

Edit. The traction off switch being disconnected will do it

Ok, the Carisat returned a Fault Code of P1750 which is a Brake ECU malfunction, I reset it but the fault came straight back. I suspect something may have been disturbed when I took the centre console apart or maybe left disconnected. Any thoughts on what else it could be?

Checked all centre console cables and all appears to be fine. Here's a clip of the warning lights that are displayed.

I've tried to operate the VSC-off switch and held it down for more than 5 secs to reset but nothing happens.

It's hard to say tbh. 

Fault finding is all about gathering evidence though... if it was all OK previously (and you are sure on that) with the original blower fitted then you have two main possibilities, something reassembled or connected incorrectly, or the replacement part is the cause of the error.

So unfortunately its a case of backtracking on all that has been done, checking as you go and then finally reaching the point of having to connect the original part back to see if it clears the fault/fault code.

Which I know is a real pain 😞

Just thinking aloud now... is the blower fused separately. If you pull that fuse and reset the fault code does it stay cleared.

I would make sure the that the  correct connector is plugged into the switches unplug the blower just in case

I think you have to work back then, all the way to reinstalling the old motor. If it is still faulty after that then you are only left with the theory that it is something you have missed in the reassembly somewhere or that another separate issue has reared its head which is not that improbable given the original situation of polarity reversal.

Did you remove the cluster ? if so remove the neg off the Battery for 10-15 mins

P1750 is a generic comms code the abs ecu would have logged the actual code

edit. what app are you running - ios i take,  it its elm based so don't pay for apps try "Car Scanner ELM OBD2"

By Cluster do you mean N/S Front Light Cluster, I did to get easy access to the engine compartment fuse box.

I have driven it and all seems fine, been over the speeds that are mentioned for clearing and resetting the VSC system, brakes work fine although no idea if the ABS is working.

Will have to start stripping it down again later this week.

Yes, did remove the instrument panel, speed etc.

Had the neg terminal off car for all plugging and unplugging as did not want to get a face-full of Airbag.

P1750 & C1201 are response codes they are set because the Engine control module is seeing a fault code set in the ABS ECU, your cause code is:

C0278 Open in ABS Solenoid Relay Circuit

- ABS No.2 fuse

- ABS solenoid relay circuit

- Brake actuator assembly (ABS solenoid relay)

Ok, situation so far, have stripped out everything I originally removed and checked every-time I unplugged something to see if the fault was still present. No joy on that, when I got down to the blower I unplugged the new blower and checked, fault still there, I plugged in the old defective blower and fault still there, so I'm guessing its a new defect. 

The car drives ok, however, the warnings could potentially mask something else going wrong.

I've checked ABS No.2 fuse and its good., I'm not sure how I check the ABS Solenoid relay circuit.

Anyone know any good independent Toyota electrical specialist in Devon/Cornwall? I based in Gunnislake.

Latest update, appears to be fixed now after resetting the ABS and VSC Warning lights by inserting a link between pins 4 and 13 of the OBD Plug.

Took it for a test drive, over 60 mp, some aggressive hard braking and everything appears normal, no warning lights and can now select on and off VSC.

Thanks for all the help offered on here especially Devon Aygo and Flash 22. 👍
