Auris 2014 Vibration/stuttering

My 2014 auris estate started vibrating when it was changing from electric to petrol engine. Vibrating and stuttering at low rpm. And the engine started making a knocking noise at low speed also. A check engine light came up and threw up a cylinder 2 misfire code. Changed all the spark plugs checked the coil packs. Problem hasn’t gone and management light came back on again. Cleaned the EGR Valve and cooler and pipe, problem came back again. Changed EGR valve and cooler. Problem came back again. If I unplugged the EGR valve it runs absolutely fine so the Problem must be connected to the emission system or air intake I’m guessing has anyone come across this situation before it driving me mad .

have you swapped the coil pack from cylinder 2 to another one

to see if the misfire moves to another cylinder when the engine check light comes on

Hi, have you removed and cleaned the intake manifold too while cleaning the the egr system? If you haven’t, get some egr cleaner sprays , new gasket and remove and clean the intake manifold, there are some small holes in that gets blocked by soothe and that may well be the problem. There are some videos on YouTube to guild you . Throttle body also will need cleaning, if you haven’t done yet. 
What is the mileage of the car?

It’s over 200k so it sounds like intake manifold need to be next job, many’s thanks I’ll give that a go

and here is the picture of the holes, those 4 from each cylinder are connected into one larger hole that egr pipes goes into, clean from both sides with spray until you get clean flows.
