Another factor to note is that they have made some MAJOR changes in the software control of the Hybrid in the Mk4 Yaris (compared to both the Mk2&3) which is largely due to the big difference in behaviour between NiMH (Mk2&3) and LiION (Mk4) batteries.

Mmm.  Same issues found in Italy.  I see in your spreadsheet the same behaviour of my owm Yaris.  

I talked to the dealer about it and he said thats's normal that engine continues to run even with full Battery and it's due to GPF filter that needs to reach the correct temperature.

Some othe people in Italy has complained with Toyota.  On some cars Toyota had installed a special data recorder to capture some ( I hope ) useful information about what was happening under the bonnet.  But after more than a year there was no feedback or corrective actions.  Someone has detected the same issue also on Yaris Cross, CHR and Corolla wih recent engines ( with GPF ).

About the engine starting immediately on first start of the day ( or after you've left the car parked for some hour ) it's normal during the winter.  It's the so called S1 phase and ICE starts to warm up.  When ambient temperature will rise probably it will start only after you press throttle pedal. 

However there's a workaround for ICE always on at high speed.  If you accelerate to about 70 Km/h  and relaese repeating the procedure two or three times with warm engine ( at least 3  tabs )  usually resets the correct behavior for some days.  Obviusly you need an empty road where execute the procedure in security.
