Internal Flooding problem -Please Help-

I’m having internal flooding problems in the car. Puddles of water develop, every time it rains, inside the car by the foot area in both the front (passenger + driver) and rear, in the carpet.

This gave some flooding ‘relief’ as the drains were blocked up, but they are no longer blocked.

Problem continued

2. Then we discovered the water was getting in through the back headlight, as the spare tyre holder was flooded. The lights were sealed with a Sealer and car was completely dryad out.

However the problem persists  as it rained and I’m still getting water in the foot area, can anyone help? Took it to the mechanic and he’s stumped.

Yes, there are various places where water can enter the cabin.
Best to start from top and work towards the bottom. Areas to check for water and damp are roof lining all around sun visors and rear view mirror, then A pillar, B pillars and C pillars. Body work panels has some glue applied in factory that can form a micro cracks that are almost impossible to spot but big enough to fill your car with water. Those places all along the roof line and rear hatch door shuts top corners, water enters from there and goes down like a water fall behind the pillars plastic covers and ends in the footwells. 
About the rear lights, they should be cleaned perfectly and also the body panels they fit into because they work as gutters and water goes through them. Any debris left will stop the water , build pressure and let water inside even with new gaskets.

As mentioned have you got a sunroof, however it's not always easy to diagnose water leaks especially when it only happens when it rains. IMO if the car is dried out I would get a hose and spray starting from the rear each panel and look for any water leaks getting in to the car, soak the roof and look for leak's around the inside . If doing this a few times with no results increase the pressure to mimic heavy rain.

It will eventually show through water always does. If no show then it may be getting in from under the car. 

I had this happen on a car and it worked well to find how water was geting in and it was from a rear boot seal.🙂

Anything that has to go through the body can let water leak in, rear lights, aerial,  a good one to check is that the door drain holes are clear, it's not the first time the drains get blocked and water comes through the door card, with it getting into both front footwells is strange, wouldn't have thought the screen would be leaking, are you sure that the drains at either side of the screen are clear and water runs freely from them if you pour water down them.

If you lift up the bonnet, is the area in front of the windscreen clear of leaves and debris?
