just tried to test whether I could open boot/tailgate if Battery the was flat. I was thinking of storing my jump starter in the spare wheel space instead of in the glove box or under a seat.

Went to open the drivers door and unlock the car using the manual key as I would need to do with a flat Battery and all hell broke loose. Alarm sounded and couldn't stop it until I unlocked car using the remote fob. Is this what should be expected or might it be because I had the bonnet open?

I assume it would not do this if the Battery was actually flat as there would be no power for the alarm?

So before I wake the neighbours again, if you open the car using the manual key can you open the tailgate manually (obvs won't do it electrically with no power)

Alarm going off is expected. But if your Battery was actually flat you wouldn't need to worry about that!

You can get into the boot by folding one or both rear seats down.

Once inside the boot I think there might be a manual boot release mechanism accessible by popping off some plastic cover. But I've never done it so I may be wrong.

FYI if your keyfob Battery ever fails, and you open the car manually which sets off the alarm, you can stop the alarm (and start the car) by putting the keyfob next to the Stop/Start button, foot on brake, push the Stop/Start button like normal.

FYI #2 I'm pretty sure if you lock the car manually with the key, the alarm won't be armed. Someone will correct me if I'm wrong!

I've put mine under the drivers seat, can't be ubikd trying to dig it out of the boot.

Yeah, locking using the remote (or keyless system) also sets the alarm, which then requires a second use of the remote to disarm. Lock it mechanically to avoid setting the alarm.

All these key or key fob lock unlock and alarm settings can be adjusted as per your preference with Carista app.

I think disabling the alarm when using the key can only be done by the dealer or techstream - I've asked for this setting to be changed on my "awaiting delivery" Yaris Cross after checking what is and isn't available using Carista app.

With Carista you can set the car when unlock with the key to deactivate alarm too, so you can lock the car with remote or touch the handle then when you want to unlock and for some reason you want to unlock with the key instead, you can do that without setting the alarm off and wake up the neighbours . At least on Auris it was possible before. Latest models noght be different.

All this worry about flat 12V batteries and where to store the "jump starter" Battery etc reminded me - don't forget to keep the "jump starter" charged!

And add few sprays of wd-40 or a drop of oil into the manual lock in the door handle, lock and unlock few times to prevent getting stuck due to lack of use. I do that every 3-6 months and never have any issues.

useful tip although if you live somewhere really cold WD40 can freeze in the lock. ACF50 or a dry lube might be better in those circumstances.

Yaris and Yaris Cross not an option in Carista, unfortunately.

I notice Yaris Cross is specifically not supported in Carista but Corolla Cross is - which has a few additional options (such as middle rear pax warning disable) so will have a play when my YC arrives next week.
