Flat Battery

I have not used my MR2 for a while and have a clifford alarm concept 300 connected to it which I think has drained the Battery.

When I've tried to jump start the car, the engine won't turn over, I think it may be something to do the the cars immobilser, could this have been reset when my Battery went dead?

The immobiliser should be fine as ive done the same thing before with my clifford. Does the Battery have any charge in it? Does it power the electrics in the car for example?

Try putting it in valet mode (on the clifford remote, press the 2 left buttons together) and then try and start it...

If the elctrics are working, then it should still turn over, if its not even doing that, then im not sure bud...sorry

Are you sure it's the Clifford? I know with my old car which had a clifford I found it drained the Battery once and when the Battery got charge in it again, the factory alarm set the immobiliser. Is the factory alarm disabled or is it still active?

Also check your fuses, I once blew a fuse that controled the alarm and the imobiliser kicked in.
