Immobiliser Woes, Help!

I was wondering if anyone can help me or rather my ma-in-law and her w reg avensis 2.0l. To cut a very long story short she began having intermittant starting problems where the engine did not turn when the ignition was turned. She found a way round this by moving the barrel around whilst starting until she eventually snapped the key!!. A new one was cut and I inserted the new key in the old transponder key fob so that the immobiliser would still work. However, the engine now did not turn over no matter how many times she tried. The garage then replaced the ignition switch (and I assume disconnected the Battery to do this). The engine now turned over but did not fire. The man at the garage ran the Battery flat trying to start it and had to recharge it. He then gave up and took it to a Toyota garage who kept it for three weeks before it was returned to my mother-in-law in the same condition and they reported it was probably the immobiliser and would cost more than the car was worth to fix. Great help. Can anyone offer any assistance or ideas, being no expert I would assume the key and immobiliser need re-coding to agree with one another, which may have been a consequence of removing the Battery. I can't beleive she needs to junk a perfectly good car because of this.

a good auto electrician should be able to disable the immobilizer , re routing a few wires.
